Single-cell RNA Analysis in Galaxy on 10X Datasets

Single-cell RNA (scRNA) analysis provides an important means to understand the development and function of cell identity within heterogeneous tissue through transcriptome profiling and differential analysis. Here, we outline https://singlecell.usegalaxy.eu, a webserver to process, analyse and visualize single-cell data, using an example 10X PBMC dataset to illustrate this process. In addition, we developed hands-on training material, so that everyone can start learning scRNA data analysis. The workflow makes use of STARSolo as a one-click solution to the complex demultiplexing and transcript quantification pre-processing stage, and then branches into various downstream workflows that perform the cell clustering and lineage inference via the RaceID3 and ScanPy tool suites. In this regard, Galaxy facilitates the analysis of scRNA data in a transparent, useable, and reproducible manner.
